I have no experience with dogs, and am not able to help you. However, I have one thing to say. Do NOT beat your puppy, no matter what!
It does not bark or howl just to irritate you. As you pointed out, perhaps it fears being alone. Beating it will not make it less afraid. And to my limited knowledge, dogs are pack animals and social creatures. They need companions, and your husky probably wants to be with you.
